One of the narrative weaknesses of the theatrical version is how quickly Patrick Ross transitions from a heroic astronaut to a predatory monster.

Perhaps most notably, Species II had a significantly different ending in some of its promotional materials. A deleted scene shows an alternate conclusion to the film, which reportedly offered a more hopeful or open-ended closure to the story. Reason for deletion: The studio had not yet greenlit Species III (which was released in 2004). The scene was cut to avoid “confusing audiences with sequel teases that might not pay off.”

The home video releases of Species II restored several cut sequences. These scenes focused primarily on the antagonist Patrick Ross, an astronaut infected with Martian DNA who is driven to mate and propagate his alien species. 1. The Apartment Murder (The Transsexual Scene)

The scene where Patrick seduces and inadvertently kills his first victim was significantly longer and bloodier. The theatrical cut hints at the physical trauma, but the deleted footage showed the woman’s body actively rejecting and mutating from the alien genetic material in real-time.
